Repeated sequences are important genetic markers and are closely related to the origin and evolution of species. Studies have shown that oligonucleotide repeats are the key to generating indels, inversions and substitutions. Long repetitive sequences (30-49 bp) play an important role in chloroplast genome evolution, genome rearrangement and phylogeny studies. Simple sequence repeats (SSRs) are formed by repeated sequences of 1-6 bp in length and are widely used in breeding studies, population genetics, and genetic linkage mapping. SSRs often have natural polymorphisms, and chloroplast SSR is the key content of chloroplast genome repeat sequence analysis. Inverted repeats (IRs) are common higher-order DNA secondary structures in plants and are involved in important biological processes such as gene silencing, DNA replication, and genome stability. Researchers have successfully made new progress in big data analysis and database construction of inverted repeats in plant chloroplast genomes. At present, the content of bioinformatic analysis of chloroplast genome is still relatively large.
